skimmer pump in sump but in the return pump section

i upgrade my skimmer pump from a mag 5 to a eheim 1262. the pump is around 1 inch long and it wont fit with my ev180 skimer with the pump in the section for the skimmer

so i moved my pump over to the section of the sump where the return pump is at. now i have a water falls and rushing water thru my baffles between the return section and skimmer section.

i havent put too much thought but can i cut a section of the acrylic so that i can put in the eheim 1262 pump, if so what do you use to cut the acrylic?

can you stand up an eheim pump, with the intake at the bottom? maybe it will fit this way?
